Farnesiltransferaz (FTaz) enzimi C-terminalinde CaaX motifi taşıyan proteinlerin posttranslasyonel modifikasyonundan sorumludur. Hiperinsülinemi koşulunda FTaz'ın Ser60α ve Ser62α rezidüleri fosforilasyona uğrayarak enzimatik aktivite artmaktadır. Bu tez çalışmasında, moleküler dinamik (MD) simülasyonlar yardımıyla fosforilasyonun enzimatik reaksiyon aşamalarında protein dinamiğine ve yapısal özelliklerine olan etkisi araştırılmıştır. Bunun için, apo (FTaz), binary (FTaz+farnesil pirofosfat (FPP) substrat), ternary (FTaz+FPP substrat+CaaX peptit) and product (FTaz+farnesillenmiş CaaX peptit) sistemlerinin fosforsuz (NP) ve fosforlu (P) simülasyonları yapılmıştır. Fosforilasyonun FPP substrat/CaaX peptit, katalitik Zn2+/koordine eden rezidüler arasında ve dimer arayüzeyinde neden olduğu konformasyonel değişimler gösterilmiştir. İlaveten, fosforlu FTaz enziminde küçük yapılı moleküllerin yerleşebildiği olası bir allosterik bölge tanımlanmış ve MD simülasyonlar yardımıyla moleküllerin etkisi araştırılmıştır. Olası allosterik bölgede stabil olarak bağlanabilen ligandların, fosforilasyonun yol açtığı değişiklikleri tersi yönde değiştirebildiği gösterilmiştir. Bu çalışmamızla Ftaz'ın katalizlediği enzimatik reaksiyon basamaklarında fosforilasyonun etkisi ilk defa araştırılmıştır. Ayrıca, fosforilasyonun protein üzerinde fosforsuz halinde görünmeyen alternatif bir bağlanma bölgesi sağladığı gösterilmiştir. Bu perspektiften bakıldığında, hastalık durumlarında ortaya çıkan FTaz fosforilasyonu enzimin spesifik olarak hedeflenmesinin yolunu açmaktadır. Farnesyltransferase (FTase) enzyme is responsible for posttranslational modification of the CaaX motif found at the C-termini of proteins. The enzymatic activity of FTase has been shown to increase as a result of phosphorylation of Ser60α and Ser62α residues under hyperinsulinemia. In this thesis study, we set out to investigate the impact of phosphorylation on dynamics and structural properties of the enzymatic steps by means of molecular dynamics simulations. To do so, we performed simulations using both nonphosphorylated (NP) and phosphosylated (P) states of apo (FTase), binary (FTase+farnesyl pyrophosphate (FPP) substrate), ternary (FTase+FPP substrate+CaaX peptide) and product (FTase+farnesylated CaaX peptide) and showed that phosphorylation impacted conformational preferences of FPP substrate/CaaX peptide, catalytic Zn2+/coordinating residues as well as the dimer interface. Last but not least, we also identified a possible allosteric pocket on the phosphorylated FTase that can accommodate small molecules. We further targeted that site and investigated impact of molecules by means of molecular dynamics simulations. We could obtain a couple of ligands that could stably bind to the site and revert back the abovementioned rearrangements that emerge upon phosphorylation. To the best of our knowledge, this is the first study that systematically investigates the impact of phosphorylation on the enzymatic steps catalyzed by FTase. Moreover, it also shows that phosphorylation possibly provides alternative binding sites on the protein, which are otherwise not accessible under physiological conditions. From that perspective, the study paves the way for targeting a specific state of the protein that appear under disease conditions.
